Many pirate and smuggling factions' are in the employment of the Organization.

- The Organization was founded after the events of The Negative World to collect the Shines for him. He forced Nazo and Mephiles to join the Organization and had them recruit villain fan characters. To the other members, the leaders are Nazo and Mephiles. The Organization's goal is to collect all of the Fire and Ice Shines in order to unlock the power of the Frozen Sun and use it to take over the universes, though in actuality, The Darkness of Evil wants to destroy the universes, not conquer them. Years later after being defeated, The Darkness of Evil (Along with Nazo and Mephiles) returns with his new minions during the Smasher Arrests by some rouge Smasher Villains who served Nightmare's smasher arrest long ago.

It is currently unknown why they wanted to harvest implanted aliens to destroy the Earth. The Organization is assumed to have existed for at least a decade - from Neko's incident that resulted her to be one of their experiments known as Magicians, and they implanted a special device at the nape of their necks, called the Harness. One of it's use is to eject the host.

Not much is currently known about how the Resistance had been started, but it has actively operated against SIN for the past few years. Their sole purpose within SIN was to train professional killers, but were slowly being replaced by the Watchmen program which trained Force sensitive warriors to carry out SIN duties. Along with them went a massive chunk of SIN's technology. Since they were an integral part of the invisible faction, they were able to break away and set up their own bases in secret.
