Vanaf de Wannsee-conferentie van januari 1942 hield hij zich vooral bezig met de deportatie en systematische vernietiging van joden, aanvankelijk als organisator, later met name in Hongarije, ook metterdaad. In de laatste oorlogsjaren maakte hij zich perzoonlijk aan talloze wreedheden tegen joden schuldig. In april 1945 verliet hij Heinrich Himmler en reisde in zuidelijke richting. Hij werd door Amerikanen, die hem niet herkenden, geïnterneerd; vervolgens slaagde hij erin te ontsnappen en hield hij zich tot 1950 in Duitsland schuil. Daarna emigreerde hij naar Argentinië, waar Simon Wiesenthal hem op het spoor kwam. Op 11 mei 1960 werd hij door agenten van de Mossad, de Israëlische geheime dienst, uit Argentinie ontvoerd en naar Israël gebracht. Na een uitvoerig proces veroordeelde een rechtbank in Jeruzalem hem ter dood en in de nacht van 31 mei op 1 juni 1962 werd het vonnis d.m.v. de strop ten uitvoer gebracht.
