Shortly after the girl become his concubine, the daimyō fell ill and died. The wife lied and blamed the concubine, claiming her clan deceived the daimyō and killed him. Their inner circle knew this to be a lie, but also knew of the Chinoike clan's kekkei genkai, and stood by the wife's words. The wife hired the Uchiha Clan to drive the Chinoike away, leading to their isolation in the Valley of Hell in the Land of Hot Water. During their exile, the clan's presence was erased from the shinobi world, and the clan was believed to have perished. In reality, the clan survived for many years in precarious conditions, until only one member, Chino, no longer living in the Valley of Hell, remained. Chino, bitterly resentful of how her clan had been used and eliminated, took revenge on Konohagakure, Kumogakure, and Kirigakure by kidnapping several shinobi and using genjutsu to attack their own villages. She and Nowaki, who had similar goals, were found and confronted by Sasuke Uchiha, who sympathised with their actions and convinced them to surrender peacefully. In exchange for their freedom, the two agreed to work for Kumogakure and Kirigakure.

Though living peacefully, the Chinoike clan had their disagreements. Being forced to live so closely together for so long caused even minor arguments to erupt into violence; in the anime, the tipping point was whether or not the clan should seek vengeance against the Uchiha clan for exiling them there. In a single night, the clan wiped themselves out, with only En Oyashiro and his daughter, Chino, surviving. They left the valley and Oyashiro, guilty for his role in the deaths of his clansmen, decided to hide his identity from Chino, raising her to believe that she was the last of her family in the hopes that she would not repeat his mistakes. Shortly after the deaths of the Chinoike clan, the Valley of Hell was rediscovered by Hidan. He reported this to Yugakure, who travelled there and confirmed that there was nobody still alive in the valley. They once again declared the valley off limits and officially ruled the Chinoike to be extinct.
