| - Rhyperior was originally under the ownership of Blue. It has since evolved as of the HeartGold and SoulSilver arc. Between HeartGold & SoulSilver and X&Y arcs, Silver returned Rhyperior to Blue.
- During the battle with Neo Team Rocket, Gold and Silver were trapped in a tower as it was collapsing around them. To escape, Silver had Gold trade him his Poliwhirl for his Seadra in order to evolve Poliwhirl into Politoed. Using Politoed stronger water attacks, they were able to escape the collapsing tower. He then used Politoed to battle Grey's Piloswine. After the battle, Silver traded Politoed back to Gold getting a new Kingdra in the process.
- Lance loaned Tyranitar to Silver, so it could help him with his mission. Silver hated to use Tyranitar because its level was so high, he couldn't control it. It would go on a rampage every time it entered a pokemon battle. Silver returned it when he went to ask Lance what Masked Man's plan was.
- Feraligatr was initially stolen from Elm's Laboratory as a Totodile, but it grew on Silver after their adventures together. Totodile evolved into Croconaw whilst at Sprout Tower, and into Feraligatr at Whirl Islands while battling Lugia.
- Kingdra was originally under Green's ownership during the past, but was exchanged with Silver for his Snubbull. Later, they returned their Pokémon during the Yellow chapter, whereupon it evolved into a Seadra. In an attempt to evolve both their Pokémon, Gold and Silver traded their Poliwhirl and Seadra respectively. Seadra then evolved into Kingdra, but Gold was disappointed as his Poliwhirl evolved into Politoed. It is notable that Kingdra is Silver's only known female Pokémon, and was given the nickname whilst under the care of Green.
- Red Gyarados was initially encountered by Silver at the Lake of Rage, where he and Gold teamed up to capture it, in order to calm the other Gyarados down. However, it was frozen by the Masked Man along with the rest of the Gyarados, before being rescued by Lt. Surge and returned to Silver.
- Snubbull was previously under the ownership of Green, but they exchanged their Pokémon upon escaping from the clutches of the Mask of Ice. They have since returned their respective Pokémon back to one another, with Snubbull soon after evolving into Granbull.
- Weavile was Silver's very first Pokémon, being with him ever since childhood. Sneasel was used primarily to coerce Silver into remembering his past, through assistance from Yellow.
- Ursaring was captured by Silver through the use of one of Kurt's Heavy Balls. It has been notably used by Silver to escort Giovanni to a safe location during the FireRed and LeafGreen chapter. However, since Giovanni disappeared as of the HeartGold & SoulSilver arc, it too has not been seen since.
- Honchkrow is used primarily as Silver's main mode of transportation. It is also used by Silver for battling, but all of the battles Honchkrow has fought in has resulted in its defeat. It evolved from a Murkrow during the HeartGold & SoulSilver arc.
