It should be the employer's right to refuse to hire someone who might refuse to perform correctly in the work field, due to their religious beliefs. Pity there is a law against it. If an employer can speak, the odds are they can ask the question. But the person asking whether they could probably meant can a boss or may a boss ask about one of his or her employee's religion legally.

In the U.S., a potential employer may ask about things that will affect your ability to do the job. So for instance, the employer may ask whether you are willing to work on Sundays. But in many places, it is illegal to ask a potential employee's religion, and it may be illegal to ask even after that person has been employed... unless it is relevant to the job (e.g., if you aren't Catholic, you shouldn't be a Catholic nun).
