A subclass is a more specialized form of an existing class. It fills the same role in an adventuring party as a normal class. In some cases, classes with subclasses also recieved an extra subclass that is mechanically identical with the normal class, but with a different name; these stand-in subclasses are not included in the table below.

If the subclass is force or techer, the character will be able to use techniques through the subpalette, regardless of weapon. For example, a HU/RA can still only equip the few rare assault rifles and launchers a hunter could normally equip, but when doing so, is able to use assault rifle or launcher photon arts due to the ranger subclass.

It allows for almost complete access to a secondary class' skills, with the sole exception of their class passive; this includes weapon mastery skills, which means that a class can gain access to alternate weaponry and shields from their secondary class. Five skill points are granted after choosing a secondary class. Subclassing can't be done from the Explorers Guild, instead it's done from the Celestial Palace. In EO4, subclassing is unlocked midway through the 3rd Stratum, by completing the Rise of the Baboons quest and defeating Kibagami. Unlike in EO3, here subclassing exempts both class skill and Sky skill, while also halving the second class' skill caps; since there are no weapon mastery skills, any character gains access to alternate weaponry (and shield, if possible) upon subclassing. At the same time, once subclassing becomes unlocked, all party members gain the ability to wield 2 weapons. They still only carry out their normal attacks with their main weapon, but their second weapon becomes their sub-weapon with which they can use weapon-requiring skills, so that the character can still perform their subclass' weapon skills without worry of needing to switch each time. Subclasses are Player Class-specific. A player can acquire multiple subclasses for a single character, and subclasses may be switched by the player at will. Subclasses earn XP just like weapons and armor, allowing them to be customized and upgraded according to the player's choice. As the player earns XP, they may upgrade their subclass, unlocking various abilities within each branch of its particular tree. Players may find that different subclasses—or different abilities within each subclass—are useful for different scenarios. Although some weapons and armor are more effective while using a particular subclass, particular subclasses do not require a player to use specific weapons or armor.

Subclassing becomes accessible by completing Subclass License upon reaching level 20 in any class. Like the main class, subclass can be changed between quests at the class counter in the gate area of the Arks lobby free of charge. An additional 10% of any earned experience is provided to the subclass if it is below level 45. 20% of the subclass's stats are also added to the character's base stats. If the subclass level is higher, subclass stats are capped at the current main class level. For example, a level 1/65 HU/RA has the same base stats as a level 1/1 HU/RA. When the hunter class reaches level 2, the character will then have the same base stats as a level 2/2 HU/RA, and so on.
