The flyers are a group, or allegiance that aren't Autobots or Decepticons. Instead, they're their own thing. After the Light Knights, Grey Knights and Dark Knights fell and died out, the Neutrals guessed that the same thing will happen to the Autobots and Decepticons. (but didn't try to help, for some reason) They split, and became Flyers-09, and another group. Said latter group destroyed Autobots and Decepticons, and made some unite into their own thing. The latter group (who I didn't create yet) went into a war with Flyers-09, then something happened, and it became the year 0003. The group of people who used to be Autobots and Decepticons were conflicted, and didn't know what group to join, though they always followed the "the latter group whom I didn't create yet".
