Even though the fillers have been going for some time, the manga is not that far ahead. As you can probably tell, the makers of Naruto try to have the filler somehow incorporate in with the actual plot, to make it less obvious. However, when Madara is going to be summoned and Tobi starts fighting Naruto there will probably be little room for filler, most likely the developers are trying to bridge the gap between anime and manga as soon they will only have main story to work with.
