With early humans unable to comprehend the First Civilization for what they truly were, they were looked upon as gods. After a catastrophe that destroyed a majority of both populations, those who came before and humans worked together to rebuild. Those who came before knew there would be another great catastrophe and so worked to preserve the human race. Although they started as an adversarial race they eventually saw the goodness of humans. In Assassin's Creed III, one of their members, Juno is the primary antagonist to Desmond Miles. She was imprisoned in the Grand Temple by Minerva and Jupiter for her crimes against her own kind and humanity.

This decade long war, coupled with the onset of what would be referred to as the "Toba catastrophe", would see the Isu gradually decline, and ultimately fall extinct. Despite this, their legacy would live on for thousands of years in various myths and legends, becoming the basis of many human religious ideals. Some of their Pieces of Eden managed to survive the catastrophe, and became a pivotal desire for both the Knights Templar and the Assassin Brotherhood, who waged a war of their own for the Pieces. By modern times, Abstergo Industries' science teams under Álvaro Gramática intended to slowly clone the Isu back into existence using the Pieces of Eden collected by the company over time.
