Es el primer juego que tiene a Zero como un personaje jugable, aunque es muy limitado en jugabilidad, al morir con él, queda inutilizable por el resto del juego, y no puede pelear contra los jefes ni pasar por las puertas del camino.

Mega Man X3 was the first game in which Zero is a playable character, in addition to X. This would be the final game for Tokuro Fujiwara, who had been with the Classic and X series since the beginning. Art duties were split between Tatsuya Yoshikawa, Hayato Kaji, Shinsuke Komaki and Keiji Inafune. The game was re-released on January 10, 2006 as part of the Mega Man X Collection for the GameCube and PlayStation 2.

The game was remixed and re-released for the Sega Saturn and Sony PlayStation in Japan and Europe in 1996 and for the PC in 1997 featuring FMV sequences and an orchestrated soundtrack. The game's remixed counterpart was also later released as part of the Mega Man X Collection. This is the first game where Zero is playable, which would become a staple in the series (although he only has one life and cannot fight stage bosses, with a few sub-bosses as exceptions).
