No one knows how it happened (thoughit had something to do with Kagrenac's Tools, the Heart of Lorkhan and the Numidium). Vivec stated that even in the world outside time there are no trace of the Dwemer. Only Yagrum Bagarn and the ghost of Radac Stungnthumz remain. It's also of importance to note that while capable of it, the Dwemer didn't use their immense scientific advancements in every situation, and still fought ground battles with soldiers & animunculi against the Nords & the Chimer. Despite being refered to as Dwarves, the Dwemer were no shorter than any other race.
