During the Clone Wars, none of Supreme Chancellor Palpatine's military advisers knew of his double identity as a Sith Lord and instigator of the war. The High Command ordered the start of the Victor Initiative Project. After the Declaration of a New Order, Republic High Command presumably became Imperial High Command.
