The war was instigated by Hive, who's intact Reaper programs were still intent on continuing Reaper's the Cycle of Extinction. Over the next few years, Hive, with It's army of Heretics, Inhibitors, and new Reapers, would overpower organics who were still recovering from their first clash with the Reapers. The organic factions would fair much better against the Reapers this time around, however, as their were far less Reapers to worry about and the Reapers were unable to manipulate the organics as easily seeing as how organics retained control of the Citadel throughout the conflict but were also no longer limited by the mass relays having mastered wormhole travel.
