The Hagia Sophia is a building in Istanbul. It has been a Christian church, an Eastern Orthodox church, a mosque and a museum. It is considered to be one of the most beautiful landmarks on Earth. Julian Bashir had visited, or had seen images of, the Hagia Sophia. As a result of his genetic enhancements, he was able to construct a mental replica of it entirely within his mind. After informing a priest that he would not flee, Constantine asked for a miracle: for God to let him see the city in Christian hands again. With that, a mantle of flame bathed the emperor, and he sank into the marble floor before the eyes of the startled priest. Constantinople fell shortly after, and Constantine's body was never found.

On 7 June 2003, Istanbul was overrun by Greece and the Soviet Union during their war with Turkey. Four Greek soldiers entered the Hagia Sophia. Early in the fighting, Turkish snipers had used a minaret had a roost, until a Greek jet destroyed it. With the city back in Christian hands, Constantine XI awoke from his slumber shortly after the soldiers entered. Once he announced his intention to assert his rule again, Greek sergeant Yannis Pappas gunned the Emperor down and left his body in the Hagia Sophia.

The following year, Ezio Auditore da Firenze recovered Ishak Pasha's scattered memoirs and entered the mosque, where within minutes, he had climbed to the ceiling of the dome and activated an entrance to the armor's storage room, before taking the set back to the Galata headquarters. While locating the second Masyaf Key, Ezio climbed one of the Hagia Sophia's minarets, where he used his Eagle Sense to locate a book on one of the landmark's rooftops. Also in 1511, Sofia Sartor requested some white tulips from Ezio, and, after he tracked a florist to the Hagia Sophia, he learned that he could find some of the flowers in the courtyard. Following this, he also discovered that Sofia had prepared a picnic in the shadow of the great mosque, before he handed the bouquet he had picked with his Hidden Blade over to her.
