- The fight against Kenshin causes Sōjirō to remember the day he met Shishio, when he lost all his emotions to kill his adopted family, who tortured him. Sōjirō recovers his emotions, and grows furious to kill Kenshin in order to know whether Kenshin or Shishio is right. Then, Kenshin wins the fight using the Amakakeru Ryū No Hirameki. Although he loses, Sōjirō discovers the secret of Kenshin's technique and tells it to Shishio with help from Yumi. As all Juppongatana are defeated, Kenshin prepares to face Shishio. As his sword has multiple points, Shishio is able to create several flames that he uses to attack Kenshin. When Kenshin is defeated, Saitō suddenly attacks Shishio.
- After Kaoru and Yahiko talk with Hiko about Kenshin's actions as wanderer, Hiko accepts to teach Kenshin the strongest move from the Hiten Mitsurugi-Ryū'. While Kaoru, Yahiko and Misao return to Kyoto, Kaoru tells Misao all what happened with Aoshi in Tokyo. Meanwhile, Shishio meets Aoshi and requests him to join forces to kill Kenshin. Knowing that the Oniwabanshū are helping Kenshin, Aoshi asks Okina where Kenshin is. As Okina negates to answer, both fight, and Aoshi almost kills Okina. Misao finds Okina knocked at the end of the fight, and remains shocked. While Okina is resting, Misao decides to be new leader from the Oniwabanshū to defeat Shishio even though it would mean killing Aoshi. In a prison from Kyoto, Saitō finds Sanosuke, and both ask Chō what Shishio's plans are. Chō reveals to them that Shishio plans to conquer Japan by starting a fire in Japan, but warns them of the power from the Juppongatana.
- Yahiko begins working in the Akabeko restaurant and meets Sanjo Tsubame, who is forced to help her "master" Nagaoka Mikio steal from the restaurant. When Yahiko discovers this, he encounters the bosses of Tsubame and defeats. Later, during a practice with another dojo, a man called Isurugi Raijūta almost kills the teacher of the dojo forcing Kenshin to fight against him. Being impressed with his abilities, Raijūta offers Kenshin to join his dojo, who declines the offer. During the same period, they also meet the student of Raijūta, Tsukayama Yūtarō, and after discovering he was never taught swordsmanship they ask him to be a student of the Kamiya Kasshin-ryū
- After defeating Takeda Kanryū's guards, Kenshin and Sanosuke discover that Kanryu is protected by the last members of the Oniwabanshū group. Therefore, Kenshin decides to be the guard of Megumi, but in the same day they are attacked by a member of the Oniwabanshū called Hyottoko. Sanosuke is able to defeat him with the help of Kenshin, but Megumi is attacked by another member named Beshimi. Yahiko tries to protect her, but ends up poisoned, and Megumi is able to heal him. She decides to escape since she created a stronger version of the opium, but Kenshin and Kaoru ask her to stay in the dojo. Feeling guilty about the deaths she caused, Megumi goes to the mansion of Kanryū in order to kill him but she ends kidnapped instead. Kenshin, Sanosuke and Yahiko decide to rescue her and they attack the mansion. The volume ends with the second chapter of Rurouni Meiji Swordsman Romantic Story.
- Meanwhile, the Oniwabanshū, along with Kaoru and Yahiko, are attacked by the rest of the Juppongatana. While Yahiko fights Kariwa Henya, Misao and Kaoru confront Honjō Kamatari, leaving the remaining Oniwabanshu to fight Iwambō. As most Juppongatana are defeated and Iwambō escapes, the last two members, Saizuchi and the giant Fuji, attack them. Under Kenshin's request, Hiko Seijūrō comes to their rescue, and easily defeats the last two attacking Juppongatna. Meanwhile, Kenshin faces the strongest Juppongatana, Sōjirō, who is able to overpower him with his shukuchi skills and his lack of emotions that avoid Kenshin to predict his movements.
- Saitō goes to the Kamiya dojo to arrest Enishi, who has an organization that sells weapons. With Yatsume blocking him, Saitō confronts him. He easily defeats him, leaving Enishi as the only left warrior. Therefore, Enishi prepares to fight Kenshin. Using a powerful Chinese swordsmanship style, Enishi manages to fight at the same level of Kenshin. They then proceed to use their strongest technique, and Enishi succeeds in breaking the Amakakeru Ryū No Hirameki. After Kenshin is knocked out, Enishi reveals his intention to kill Kaoru to cause more pain to Kenshin. Kenshin then stands up and furiously attack Enishi. Before Enishi is defeated, Kujiranami ambushes Kenshin, allowing Enishi to find Kaoru.
- Joined with Saitō, Kenshin goes to face Shishio, who is now in the village. After meeting Shishio, Kenshin is attacked by the village's chief and Shishio's soldier, Senkaku. Kenshin easily defeats Senkaku, but Shishio leaves to Kyoto disappointed by Kenshin's act of saving people. However, Shishio leaves Ōkubo's murderer, Seta Sōjirō, to fight Kenshin. The fight ends as a tie with both of their swords broken, and the village is freed. While going to Kyoto, Sanosuke meets a fallen-monk, Yūkyūzan Anji, who teaches him the Futae no Kiwami technique that allows him to perform two hits at the same moment. This helps Sanosuke to get stronger although he never realizes that Anji is a soldier from Shishio. Kenshin and Misao arrive at Kyoto, and meet Misao's guardian, the former Oniwabanshū, Okina. Okina helps Kenshin to find Sekku Arai, son of the creator of Kenshin's sakabatō sword, Shakku Arai, but who decides not to maje another sword as he hates violence.
- The fight between Kenshin and Sanosuke continues resulting in the victory of Kenshin. Sanosuke realizes that Kenshin is different from the Ishin Shishi that destroyed his group, the Sekihotai and becomes one of Kenshin's friends. Soon, both are hired to protect an ex-Ishin Shishi from a hitokiri called Udo Jin-e. Jin-e encounters Kenshin and after seeing how weak he is compared to the Bakumatsu period, he decides to kill him. The next day, Kaoru, worried about the what would Kenshin do, goes to talk with him but she ends being kidnapped by Jin-e who wants to make Kenshin kill once again. Full of anger, Kenshin defeats Jin-e, but before killing him Kaoru shouts him not to become a assassin again and Jin-e decides to commit suicide. A few time later, Sanosuke and Kenshin knock a group of guards from an industrialist called Takeda Kanryū, that were pursuing Takani Megumi, a woman who has opium in her hand.
- Saitō and Sanosuke defeat Kujiranami, but when Kenshin returns to the dojo he finds Kaoru dead. Two weeks later, Kenshin is found in a village from wanderers, unwilling to move from there. This causes Sanosuke to leave Tokyo, disappointed by his acting. Misao and Aoshi arrive to Tokyo, and are told what happened. As Aoshi investigates, he asks help to Yahiko to open Kaoru's grave. There they discover that the deceased Kaoru is a puppet created by Gein, while the real one was kidnapped by Enishi. Enishi tries to kill Kaoru, but he is unable to do it as it reminds him of Tomoe's death. Gein soon tries to recover the puppet, but he is stopped by Aoshi. Gein is killed by Aoshi, who manages to make Gein tell him Enishi’s location before he dies.
- Saitō, Sanosuke and Aoshi fight Shishio, but they are easily defeated. Before Aoshi is finished, Kenshin wakes up and continues fighting Shishio. This time Kenshin overpowers Shishio, who starts becoming unable to fight due to the burns on his body caused by the Meiji Government years ago. Yumi tries to save Shishio, but Shishio uses her to injure Kenshin, although Yumi dies in the process. Shishio attempts to engage Kenshin again, but his body is soon incinerated by his burns. Shocked by Shishio's death, Hōji destroys the base, but all the people there are able to survive the explosion. One month later, Kenshin is recovering from his wounds along with his friends, and they are visited by Chō. He explains them that most Juppongatana have joined to the Meiji Government, while Anji requested to be in prison, and Hōji committed suicide. However, Sōjirō and Iwanbō were never found.
- A few days after Yūtarō begins training in the Kamiya Kasshin Ryū, Kenshin and his friends are attacked by Raijūta who wants to kill Kenshin since he refused his offer. In the initial fight, Raijūta wounds Yūtarō, nearly severing his right arm. Seeing his indifference to his pupil's plight, Kenshin is angered and challenges him to another duel later. Although Kenshin's own right arm was injured in the previous fight, he manages to defeat Raijūta, breaking the latter's will as a swordsman. In order to heal Yūtarō, his father decides to take him to Germany, where medicine is more advanced, but before doing that Yahiko attacks Yūtarō reminding him to return. As the time goes Sanosuke finds an old friend from the Sekihotai who wants to bomb the headquarters of the Meiji Government. Seeing that this would not be what their captain wanted, Sanosuke stops him with Kenshin's help. The volume ends with a one-shot of Nobuhiro Watsuki called Crescent Moon in the Warring States.
- Sanosuke finds the village where he was born, and is hired by a former Ishin Shishi to beat up a villager who was opposing him. Sanosuke finds that such man is in fact his father who is living along with his two children, who do not know that Sanosuke is their brother. While discussing with his father, Sanosuke finds that the village is being tortured by the ex-Ishin Shishi, and so he decides to fight him. After defeating all of his soldiers, and beating up the Ishin Shishi, Sanosuke returns to Tokyo. Once he is healed, Kenshin and his friends go to Enishi's island to save Kaoru. However, as they arrive to the island, the group is attacked by Enishi's partner, Heishin.
- Kenshin continues training with Hiko, but he is unable to learn the technique. For this reason, Hiko attempts to kill Kenshin to make him learn it by instinct. Kenshin learns the strongest technique from the style, Amakakeru Ryū No Hirameki, but he almost kills Hiko when performing it. After Hiko recovers, Kenshin returns to Kyoto, where he meets Saitō and Sanosuke. He is told that Shishio plans to burn Kyoto, but Kenshin realizes that the fire is just a distraction to escape from Kyoto in order to attack the Meiji government. While Kenshin, Saitō and Sanosuke head to fight Shishio, the Oniwabanshū avoid Shishio's soldiers to burn Kyoto. Using several bombs, Sanosuke destroys Shishio's ship, forcing Shishio to retreat.
- Saitō fights against the 2nd strongest Juppongatana, "Blind Sword" Uonuma Usui, while Kenshin and Sanosuke go to fight the remaining soldiers. Although Usui claims that he wants to kill Shishio, who left him blind during the Bakumatsu, Saitō discovers that he is saying that as an excuse to avoid destroying his pride. As Saitō overpowers and kills Usui, Kenshin finds Aoshi. Kenshin then proceeds to fight Aoshi, and although both remain tied, Kenshin makes Aoshi realize that the deceased Oniwabanshū did not want him to have such a sad life. Kenshin and Aoshi then proceed to perform their strongest techniques, and Kenshin manages the fight using the Amakakeru Ryū No Hirameki without killing the Aoshi.
- Saitō Hajime, a former Shinsengumi member, and appears in the Kamiya Kasshin-ryū dojo looking for a fight against Kenshin. Sanosuke challengens Saito since Kenshin is not there and is defeated and injured. When Megumi is healing Sanosuke, Kenshin receives a challenging letter from Saitō, but ends up fighting one of his partners as Saitō wants to confirm how Kenshin’s strength. Kenshin easily defeats Saitō's partner and when he returns to the dojo he meets Saitō who starts fighting him. During the fight, Kenshin is overpowered many times forcing him to recover his hitokiri personality. Before the final clash, both are interrupted by the ex-Ishin Shishi Ōkubo Toshimichi who requests Kenshin to go to Kyoto to kill the hitokiri Shishio Makoto, who plans to destroy the Meiji Government. One week later, Ōkubo is killed by a soldier of Shishio, resulting in the decision of Kenshin to go to Kyoto alone due to the danger his friends could be involved.
- Kenshin faces the boss from the assasains, but is unable to defeat him. Kenshin desesperately attacks the boss, but although he kills him, Tomoe dies while protecting Kenshin. Some weeks later, Kenshin returns to be a hitokiri until the Bakumatsu ends. After Kenshin's flashback ends, all his friends prepare to fight against Enishi. During those days, Kaoru also requests Misao to bring Tomoe's diary to Tokyo to make Enishi read it and she sets out with Aoshi. When The Six Comrades invade Kamiya dojo, Kujiranami is the first to attack, wanting to take revenge for his defeat he had against Kenshin. Kenshin and Sanosuke manage to defeat him, but they are then attacked by Banjin and Otowa. As Banjin once again surpasses Sanosuke, Gein prepares to attack the dojo.
- Kenshin's flashback continues showing how he met Tomoe, and both started a romantical relationship. After an incident from the Ishin Shishi, Kenshin and Tomoe get married, and move to live to a little town under advice from Kenshin's superiors. During those days, Kenshin becomes happier and calmer, but it is later revealed that Tomoe was sent by a group of assasains to discover his weakpoints. When Tomoe goes to her group's base, but lies to them as she is in love with Kenshin. However, the group realize this and kidnap Tomoe to make Kenshin try to rescue her. Kenshin manages to defeat the assasains and meet their boss, but is severely injured during the fights.
- Shishio discovers Kenshin's location, and sends a soldier from the Juppongatana army, Sawagejō Chō, to kill Sekku Arai to stop Kenshin from receiving a new sword. Chō kidnaps Sekku's son so that Sekku could give him Shakku's last sword, but Kenshin confronts him. Without having a sword to fight Kenshin is soon overpowered by Chō, but Sekku gives him Shakku's last sword to fight Chō. As Chō attempts to kill Sekku's son, Kenshin knocks Chō with the sword, and discovers that it is another sakabatō. Kenshin is allowed to keep the sakabatō, and goes to a mountain to request his teacher, Hiko Seijūrō, teach him the strongest technique from the Hiten Mitsurugi-ryū swordsmanship style. Seijūrō denies teaching him such technique due to his acts as hitokiri. Meanwhile, Misao meets Yahiko and Kaoru, and takes them to meet Kenshin.
- Sanosuke tries to go to Kyoto, but he is attacked by Saitō, who explains to him that he still needs training if he wants to fight Shishio. Both of them fight, and although Saitō easily overpowers Sanosuke, he allows him to do whatever he wants. Sanosuke leaves Tokyo with the intention to train before going to Kyoto, while Yahiko and Megumi convince a saddened Kaoru to follow Kenshin. On his way to Kyoto, Kenshin meets an Oniwabanshū named Makimachi Misao, who is searching for Aoshi without knowing what happened in Tokyo to the Oniwabanshū. Kenshin allows Misao to accompany him, but avoids to tell her what happened to Aoshi. While going to Kyoto, Kenshin and Misao find a village that has been conquered by Shishio. They meet a boy from the village named Eiji whose family was slaughtered by Shishio's soldiers.
- Saitō, Aoshi, Sanosuke and Yahiko fight and defeat Heishin's four warriors so that Kenshin can rest before fighting Enishi. Heishin tries to escape, but he is suddenly knocked by Enishi. Having already brought Kaoru with him, Enishi starts fighting Kenshin and manages to block all his techniques. Enishi tells Kenshin to commit suicide, but Kenshin negates, saying that the answer he found pay for his murderers is by continuing protecting the weak. Enraged, Enishi suddenly awakens a mysterious ability named Kyōkeimyaku, product of his trauma of seeing Tomoe's death. In this state, Enishi's senses are intensified, allowing him to severely injure Kenshin.
- After finish recovering, Kenshin and his friends return to Tokyo. During the days they are in Tokyo, a group known as "The Six Comrades" starts attacking all of Kenshin's friends to cause Kenshin pain. Kenshin discovers one of them is Kujiranami Hyōgo, a man he defeated during the Bakumatsu and Kenshin discovers the group's objective. Therefore, Kenshin and Sanosuke start guarding several places which they commonly visists, and during one night two members from The Six Comrades, Inui Banjin and Otowa Hyōko, attack a dojo and house from a policeman. Kenshin and Sanosuke separate, and head to fight the two members.
- Using his sakabatō, Kenshin creates a sonic wave that injures Enishi's intensified senses. Both of them then proceed to use their strongest moves, and Kenshin wins as he is now able to use all his force. Heishin tries to shoot all of them, but Enishi knocks him out, as he remembers Tomoe's death. The police arrest Enishi and Heishin, but Enishi escapes when Kaoru gives him Tomoe's diary. Back in Tokyo, seeing that Kenshin will never be a hitokiri again, Saitō decides not to have his final fight against him. Megumi goes to Aizu to find her parents, while Sanosuke starts traveling around the world as he is now followed by the police for attacking the former Ishin Shishi. Five years later, Kenshin has married Kaoru, and they have a son named Himura Kenji. When Yahiko visits them, Kenshin challenges Yahiko to a fight to know how much he has improved. Although Yahiko loses, Kenshin gives him his sakabatō, being satisfied with his development.
- During the Meiji 11th , a peaceful wanderer called Himura Kenshin, formerly known as the Hitokiri Battōsai arrives in Tokyo. Soon he meets Kamiya Kaoru whose swordsmanship school is in danger as a murderer from the city claims to be from that school. After investigating, Kenshin defeats the murderer using his sakabatō sword, which has its edge is reversed making it harder to kill. Before Kenshin leaves Tokyo, Kaoru offers him to live in her dojo. During his stay in the dojo, Kenshin rescues an orphan called Myōjin Yahiko from a group of yakuza and takes him to live and train in the dojo. A few days later, a fighter-for-hire Sagara Sanosuke, challenges Kenshin to fight after discovering his past. The volume ends with a one-shot by Watsuki called Rurouni Meiji Swordsman Romantic Story.
- As soon as Kenshin, Yahiko and Sanosuke enter the mansion, Kenshin battles Han'nya while Sanosuke fights against Shikijō. They defeat them and find their leader Shinomori Aoshi. Kenshin fights against him and wins but in a wounded state. Kanryū betrays Aoshi after seeing that the Oniwabanshū were only using him to fight against strong warriors, and tries to kill Aoshi with a Gatling gun. The four soldiers of Aoshi protect him from the bullets but they all die. Kenshin is able to get to Kanryū and knock him thanks to the distraction caused by the Oniwabanshū. Kenshin's group then finds Megumi trying to kill herself, they stop her and tell her that the only way to atone for the deaths she caused is by using her skill as a doctor to help others. Before leaving the mansion, they find Aoshi, shocked over his comrades' deaths, and Kenshin promises him another fight in the future in the hope that it will calm him.
- While Saitō arranges the time for the fight against Shishio, Kenshin and Sanosuke go to rest to Misao's house, where they find Yahiko and Kaoru. After being told what happened with Okina, Kenshin promises that he will bring back Aoshi as he thinks he is still a good person. The next day, Kenshin, Sanosuke and Saitō go to Shishio's base, but most of the Juppongatana are sent attack the Oniwabanshū since the soldier Sadojima Hōji discovered they stopped the fire from some days ago. Guided by Shishio's lover, Komagata Yumi, Kenshin and his friends find the first Juppongatana, Anji. Being previously trained by him, Sanosuke decides to fight Anji to know if he is really is evil. While both hit each other with Futae no Kiwami, Sanosuke also asks Anji why did he join Shishio. When Anji is overpowered, Sanosuke manages to calm him and wins the fight.
- Kujiranami loses his control in prison, and goes berserk, attacking all Tokyo. With Saitō and Aoshi being investigating Enishi's island, Yahiko and a few policemen are the only ones try to confront him. All the officers are defeated by Kujiranami while Yahiko continues facing him despite his critical injures. Tsubame desperately asks Kenshin to help, but he still does not react. Another wanderer named Oibore, later revealed as Tomoe's father, helps Kenshin to discover what he can do to pay for the murderers he committed. Kenshin then goes to fight Kujiranami, and manages to calm him. After Kujiranami allows the policemen to arrest him, Kenshin starts resting to heal his wounds in order to prepare to rescue Kaoru.
