The force was not made up entirely of Uchiha, but they were the majority. It's the norm in any society for (some) people to "dislike"/fear persons that enforce the law and because of the make-up of he Military Force, all that animosity was almost entirely focused on the clan. It also isolates the clan from the government structure of the village, because they'd be biased otherwise.
