Obito was already influencing Menma before he directly took control of him. Menma had Obito's black hair for most of the movie, but it wasn't until Obito applied direct control did Menma also get Obito's Sharingan. When Obito was defeated and the jutsu was broken, Obito's influence left Menma and his hair turned back to it's natural blonde.
