Naruto overpowered Toneri in his Tenseigan Chakra Mode, and Toneri's Tenseigan rebounded back on him. It's unknown why Naruto didn't use his Six Paths Sage Mode during the film. However, during the climax of the movie, Toneri used Naruto's chakra to open a portal to the Moon, greatly weakening Naruto.
