The Cwejen were clones of Chris Cwej created by the Time Lords for "military matters". The Cwejen did not retain the conscious memories of their progenitor, but they were affected by his memories on an unconscious level. Some of the Cwejen went mad and began secretly worshiping a figure they called "the pale god" or "Mister Seven".
