The master plan was a plan Ratchet found on planet Zeldrin. It is the plan that Nefarious had made. It showed information about his plan to turn the galaxy into robots. Ratchet took it back to the Starship Phoenix to have it decoded by Al. Ratchet believes it was that Qwark went to retrieve it before Nefarious's star cruiser self-destructed.
