This puzzle is a design puzzle, of course. You have to find THE amino acid and the shape of the little part of the puzzle. The big part is something like a part of a virus. You want that the little part stick to the big one. To move the helix, use move tool, bands, wiggle, to mutate the AA, use mutate a segment (M), and mutate all (Y). You may find the folding easier in selection interface. This puzzle have constraints to guide you where the scientist think the little part will be more successful. If you see red lines, move the little helix closer to the initial spot.
