In Turn 24 of R2, Kallen asks C.C whether she loves Lelouch, to which she replies that she isn't sure. I would have to say that, yes, she does, at least on some level, but that she may not be willing to embrace that with her knowledge of what the Zero Requiem entails... though that depends on how you think the show ended.
