He died when the Force lightning that was emanating from the Emperor's hands struck Vader as he turned upon his master and carried him to the shaft where he dropped him. The electricity most likely shorted out the life support systems inside Vader's suit, which is why his breathing became rather wheezy after he dropped the Emperor down the shaft.
