We don't know, Naruto showed from the beginning of the series that he can use misdirection and evade quite a few of the Hidden Leaf shinobi, also Naruto was a child so any guards probably wouldn't have seen him as a threat. In the manga he was discovered by the third hokage, but escaped using the Sexy Technique. This was not seen in the anime.
