The dialogue options to start or postpone the mission do not affect Renegade or Paragon scores. As noted previously, this mission is part of the end-game sequence. By beginning Priority: Cerberus Headquarters, the player forfeits the freedom of the galaxy and cannot (from that point forward) fly anywhere except Earth itself.
