During the Four Years War, Admiral Bernhard Kovack served at this post. (FASA RPG module: The Four Years War) An Adjutant is a person who, in the case of the army, assists a more senior officer. This suggests that the Military Adjutant maybe a Starfleet adviser who assists the Federation Council in military matters though this is speculation.
