Trust affects the pilot bonuses of each heroine in combat. In general, higher trust means better bonuses, though there are other factors that affect those bonuses as well. Trust seems to reset to "green" level between chapters, with many exceptions (research needed). Affection determines which heroines the player can choose as Tact's romantic interest in Chapter 7. Affection does not reset, but builds over the course of the game.
