The "Coffee Break Strips" were Dave's attempts to show two interacting and having a meaningful conversation, rather than simply constant gags and action. Dave decided that out of all the characters in the comic, Proto Man and Roll were the closest. They have about the same level of intelligence and, as nobody could have a meaningful conversation with Mega Man, would be two characters likely to sit down and have nice conversations with eachother, the type you might have over coffee.
