The main difference is basically the plots of the series. Pokémon tells a story about trainers that departs in an adventure catching wild Pokémon in the whole world and training them in order to acquire badges and win tournaments. The best trainers becomes legends. Also digimon are not known to the non Tamers or digidestined. As in Pokemon nearly everyone owns a pokemon.

The best trainers becomes legends. Digimon tells a story about a digital world parallel to ours. There are no catching, the Digidestined (as the name suggests) are destined to their respective Digimon. Some humans are chosen by someone or something to oppose an evil that is trying to conquer or destroy the world (or worlds) in order to fulfil an unknown purpose, this evil may come from human or digital world. Also digimon are not known to the non Tamers or digidestined. As in Pokemon nearly everyone owns a pokemon.
